The coast guard Dash 8 was heading out of Haneda to help with earthquake relief in Niigata. JAL 516 is a regular hop from New Chitose Airport to Haneda Intl Airport.

The aircraft flew smoothly with no issues and approached as normal. Based on Japan Airlines statement “According to interviews with the operating crew, they acknowledged and repeated the landing permission from air traffic control, and then proceeded with the approach and landing procedures.” The flight was operated in the night so the crew had likely only seen a bunch of lights on the runway.

The public does not know much other than that. This has been a difficult time for Japan. The Japan Transportation Safety Board is working on the report and investigating what went wrong. The only thing we know as of now is that the Black Box has been recovered. When they release the report, i will let you guys know. Stay tuned for updates.
